Of course this can have consequences for your saved game and could make it unplayable, the more complex the mod the more things could happen, allways depending on the circumstances and the mod.

If you are unsure about force loading a game after you disabled a mod, ask the mod author before you do it to be aware of what can happen with that specific mod. Normally you NEVER have to overwrite any files in the location where you originaly installed your game, so you dont have to edit anything there.

If you have to overwrite game files for a mod you want to try, ALLWAYS make backups of these files so you can undo the overwrite if necessary.
